I'm of two minds on this. If I understand the situation you can add the Shadow Points to increase the drama of the game...always a god thing. However, you mention that the poisoning will occur near the end of the adventure, so it really doesn't have a net result as the Company will be able to rid themselves of the SP fairly easily during the upcoming "down time" between adventures. In the situation I would say go with what fits best for your story.
