In that case, you just have one (Swords) entry in the Weapon Skills table, and two entries in the Gear table, one for Long Sword and another for Short Sword.
Probably it's my fault, but I don't get what your request is, because separating weapon skills from weapon gear is something that already is there in the program and has been for years now. It follows the alternative sheet layout proposed by Mr. Nepitello in his blog (no longer accessible, though).

Am I understanding it wrong?

The character generator has a chat with dice roller. Would it be any use that it could export forum code of the rolls? Like a link next to each roll that gives you the forum code?
My question (and it's been a long time since I played with this part of your site) is it persistent? I need that die roll to exist for days or possibly months, since a PbP "session" can last for a month or more and I might go back and look at the actual die roll in making decisions about awarding APs, for example.

It is persistent if you use the server features. You need to make a group with password, then have the login and password entered in the server window and open the chat window. Then all chat text and dice rolls will be recorded in the server, permanently (in theory, unless I run out of database space, but I doubt that will happen in the next few years).
You can later check the history of chat (including dice rolls) or download it as a file.

Do you use any automated import in Fantasy Grounds for the json code that your players send to you? Or you just read it?
I have slightly altered the structure of the json export and I wouldn't want to break anyone's importer or anything.
I tend to just put the code back in to the character generator and transcribe the character in to Fantasy Grounds. An XML export would be nice though, if you're offering

You know what Azrapse? It's completely my fault. I think the last time I used your character generator, it did not work like this. Or maybe it did and I was just confusing you/it with the normal character sheet. My bad all over the place.

How many of you would find it useful if you are planning to use Roll20 anyway?
I still use your character sheet all the time. I would love it if you decided to expand it! Of all the online resources, it's probably the one I use the most.
One thing that I'd like to see in it is to be able to add in your own traits, virtues, rewards, etc.
It'd be cool if you were able to edit/exchange after character creation. For example, maybe I have an idea or a Beorning Slayer, but later I decide I want to make him a Beorning Warden instead. It's be cool if you could change that without having to start another character.
I don't know about everyone else, but I have a hard time printing the sheets. It always cuts off the last inch of the page and prints it on the next page. Not sure if this is just a problem with my computer or if other people have the same problem.

It is not only you
Morgoth. Printing is an issue. I am not happy at all with how it prints. I wish the overall look of the character sheet could be improved too and that it could be saved as a PDF or something.
So, here's my request
Azrapse: please make it prettier (align things better, etc.) and make it printer-friendly!
Most of my players are using a laptop or tablet while playing, but not all of them. Starting the game with a printed version allows changes to be tracked more easily as well. Sometimes they forget to update their characters online before closing the session.

The way to temporarily fix the printing thing is to print it to a pdf printer and set that to scale the printout to fit on a page i.e. 95% or something. I print to pdf and that allows me to not print the blank sheets that sometimes get put in.

I'm actively trying to fix the printing problems. It doesn't help that I don't have a working printer, and have to rely on seeing the results on the print preview of the browser, or print to PDF.
For those of you having problems with the printings, could you please state your browser name and version, as well as your character name and group he/she belongs to (if it is one of those stored in the server)?

I use Chrome (latest release 35.0.1916.114 (Official Build 270117)) but can't remember if I have a character stored on the server or not.
